The probability is that you are overloading the amplifier with the modulation. Depending on the depth of the modulation, can you set the (unmodulated) amplifier output to the peak level of the modulated signal? If you can, is this still ok is there distortion?
If this maximum amplifier signal is distorted, then you need a higher power amplifier. If the amplifier can cope with this increased load, then is the 1 KHz input signal ok? Finally, check the modulation circuits.
