What is the input circuit like on your stepper driver board? (pull-up, pull-down, filter, buffer, opto, etc)
When you say that you didn't see this using ubuntu 8, do you mean the linuxcnc.org 8.04 disc with emc2, or do you mean an unmodified ubuntu downloaded from somewhere else such as ubuntu.com? One theory that comes to mind is a parport that is put in tristate mode until activated with probe_parport, and a driver which lacks a pull-up or pull-down resistor, which causes it to see spurious input transitions. Do you have any test equipment such as a logic probe that would let you see whether the parport pins are in the tristate or high-impedence state?
