Is your Y axis out of square with your X or is it something different? If you need compensation for an axis because you the thread pitch is off you can create one as shown here

My plasma is timing belt drive and I had to zero each axis then run out the commanded distance and note the error and adjust my scale until I reached the exact point. This was due to belt stretch throwing the calculation of scale off just a bit.
