That means you will have an "ini" file and maybe a hal file for your machine. There should be no reason to rewire or dig into code. You can use 'set', 'linksp' or 'linkps' to connect (or software rewire) your connections. The downside to modifying the files after using stepconfig is if you use stepconfig again you will lose the modifications. If you use 'home_sequence' in the "ini" file you can tell emc which axis to home first - the next and then next.
