You should also be able to use Acronis to clone the drive to the flash drive, however Acronis does not support the ext4 file system. But it will tell you that if you try and backup an ext4 file system with Acronis.
Unless you try and restore stuff to the linux hard drive there is almost no way to corrupt the files on it with Acronis.
