Certainly checking how much non-real-time CPU is left available is 
important.  It may be that some recent additions to the HAL files have 
eaten up some additional resources, leaving the machine starved.  Of 
course, how big are these files?  If they are several MB, this might not 
be a surprise.  If they are several hundred lines of G-code, then 
something is seriously wrong.  Checking the difference in time between 
NFS and local storage would of course tell you something.  It could just 
be a network problem of some sort, and have nothing at all to do with 
EMC or local resources.  If file transfers are slow with EMC not 
running, that would point to the network.  You can always check that the 
EMC machine is actually running a 100 MBit network.  Sometimes, due to 
bad network cables or just some crazy intermittent hiccup, a machine 
will negotiate to 10 MBit at the time the network driver boots up and 
just stay there until a reboot.
