You ought to be able to use the HAL "offset" module between the
axis.5.motor-pos-cmd and the stepgen input.
You CL can then feed an increasing value into the offset pin, which
will cause the motor to rotate, all without EMC2 knowing.

For extra points the target offset could be calculated from the known
spindle position, the current offset, and the gear ratio then, using a
flag on the motor, you could pre-align the gears exactly right before
engaging the drive.
