I just installed and uninstalled automake 1.5, automake1.6,
automake1.7, automake1.8 and 1.9 and compiled it with all these
versions and I still get the same results.

Neither flex nor bison seem to have run. Which is why your getting the
problem. certain versions of automake don't run them for some reason.
