If you middle click on the desktop (or left-click > Windows) there will be at least one window that doesn't have an icon. This will be the lost window. Select the window and then click on the top left to bring up the window menu (this can also be done by alt + right-click on the window). Then go to 'Create Icon' an that should be good. After you've done that you might have to restart enlightenment. You shouldn't have to restart any apps though.
