Actually, thats all you need do. Just edit /usr/local/lib/e_modules/weather/dir.xml. Delete as many entries as you want to get rid of.
Is the weather module still being maintained? There's a few things that currently fluster me with it that I'm thinking of fiddling with. For one, you can't specify an alternative source to rssweather.com, which isn't so good for cities outside of america.
