A partial workaround is to add the StartupWMClass in the .desktop file. If you for example have the gimp my .desktop file looks like this:
[Desktop Entry] Encoding=UTF-8 X-Enlightenment-IconClass=Gimp,Gimp.eap Type=Application Exec=gimp StartupWMClass=Gimp X-Enlightenment-IconPath=/home/opahl/.e/e/applications/all/icons/gimp.png Name=The Gimp Comment=The Gimp Image Manipulation Program This works fo some but not for all apps. For OpenOffice and Azureus it doesnt work in my case. I think it is because the call in other applications like java, but i am not sure.
