I got the answer in IRC #gnome:

Create a wrapper start script enlightenment_start_dbus with that
content:

#!/bin/sh

dbus-launch --exit-with-session enlightenment_start

Then start this script instead of enlightenment_start. Then Nautilus
works again with all URI handlers.
