The same issue affected to me. I used system titlebars as workaround.

But it happened to me with a steam game when in window mode (stardew
valley).
I needed to set the game fullscreen. The game doesn't have custom titlebar.

I can't reproduce it now. It seems to happen sometimes, so it's not a big
problem.
That game have more issues with enlightenment, the second time I run the
game the window is not visible but I hear the music and mouse clicks. I
need to kill steam and run it  again several times to proper launch the
game.
