The recent folder list is kept up in exactly the way the name indicates -
you use a folder to manually move a message to and it gets put at the top of
the list. Eventually the folders you use the least will drop off the bottom.

If you are finding that this pattern is not being followed by some (or maybe
all) of your folders, it could be that the folder ID tracking has got out of
sync with the folders you are using. This could be due to some database
corruption. Try rebuilding the database by holding down the option key when
you start Entourage. A simple rebuild should be sufficient.
