If your rules are mailing list manager rules, try disabling them for a while to see if the misrouting of messages stops. That will at least help isolate the problem.
If your rules are regular "Rules" rules, you can easily test them one by one to see if one of them is the culprit. Select a message that has been misrouted, and drag it back into your in box folder. Select it in the in box folder. Control-click on it, select "Apply rules", and then select the first rule on your list. See if it moves the message to the out box. Repeat with each rule until you find the one doing it (if it is a rule, which it almost has to be, since nothing else moves messages but rules).
