Well, the Junk Mail Filter (JMF) doesn't do anything with messages except to flag them as junk. If messages are getting moved to Deleted Items, then it's not the JMF doing it; it has to be a Rule that you've set up for this purpose. Try looking at your Rules to see which one is the culprit.
