Possibilities: Are they going to the Inbox? If no specific folder is selected or folders have been renamed, the MLM or Rule will default to the Inbox. Check your MLM rules. Did you check to allow rules to run on messages under the Advanced tab? A rule could be moving messages. Uncheck all rules and see if the MLM works as expected. If yes, then enable a few rules at a time to find the culprit. Rules file is corrupted. In your Identity (located in the Microsoft User Data folder) there is a Rules file. I would rename the file and create new set of MLM and rules. Take pictures first of your rules. Sorry there is no easy way to create a backup of rules.
