I just noticed that the ST-E2 transmitter only allows two groups for
wireless communication. Why would Canon make a dedicated wireless
controller with only two groups when it programmed three groups into the
550ex flash?

Sometimes companies have divisions that do not talk wo each other.
Perhaps this is the case, once team developed the ST-E2 and the
other the 550EX. When they found one had 3 and the other 2 groups
then they would call the spare "reserved for future use."
An eloquent way large companies would otherwise have to say
something like "we screwed up on this one."
