That is a change in eric4, which enables it to open unknown or binary files. You have two choices to make this work. 1.) Correct your mimetypes files. 2.) Define *.cpt files as "Forms". That will put them on the forms viewer from where you can open them in the editor via the context menu. 3.) Write a Zope plugin (like the one for TurboGears) with basic Zope support. That would add a Zope project type and stuff like the one described in 2.) For the short term you should follow 2., but 3.) would be better.
