I can't confirm this.
Latest Snapshot evolution-1.4.5.0.200310020604 available for MDK 9.1,
IMAP accounts, check every 10 minutes, no filters.
New mails are being displayed in *all* folders (tree) [1], including
INBOX. Deleted mails never show up again (view deleted enabled).
Quitting Evo works for me, although it may take up to 20 secs some times
-- without forcing to shutdown. Killing is only needed in *very* rare
cases with some other errors, like network.

[1] Of course, there are sometimes *more* new mails when changing to a
folder than displayed before. AFAIK Evolution checks this folder on the
server again, even when the 10 minute interval isn't over.
