What you described is exactly the correct behaviour.  X has three
clipboards, not one.  The standard behavior as far as I know is as
follows: 

When you select text it gets copied to the clipboard named CLIPBOARD. 
Middle-clicking will paste from the clipboard named CLIPBOARD.

However, selecting and pressing "Copy" in the UI will copy to the
clipboard named PRIMARY.  Pressing "Paste" in the UI will paste from the
clipboard named PRIMARY.

There is another clipboard named SECONDARY, but I don't know of any
application which actually uses it.

So if you copy my selecting, you must paste by middle-clicking.
