In ESM on the properties of the server look at the Directory Access tab. Is that set to "Automatically discover servers"? If it is then have you tested to see if Exchange becomes available after a short period of the one DC/GC being offline? I believe if Exchange is using a DC/GC that goes offline then it will take 5 minutes to fail over to begin using another DC/GC. Try bringing down the one DC/GC and then look at the directory access tab to see if still show the down server. If it does see if you can specify the server that is available.
