Had the same problem when we were migrating from Ex5.5 to Ex2000. No idea why it happened to a handful of users.
It seems that some mail was left in the Ex5.5 mailbox and mail was also being delivered in the Ex5.5 mailbox but the rest of the user's messages were in the E2K mailbox. We ended up using exmerge in the Ex5.5 mailbox (you can still connect to it), deleting the mailbox in Ex5.5 and then importing the messages in the E2k mailbox. If you still have users in Ex5.5, you might need to set up ADC to synchronize both ways from AD to the Ex5.5 directory.
