The Exchange 2003 Move Mailbox Wizard (recommended) will report to you in the GUI about failures, and you can set failure thresholds of when to stop the move, so you should have a pretty good indication of any problems.
I would skip the Exmerge, as it will delay your move and you need to get this done as quickly as possible. You'll get all data back from a restore that you'd get back from an Exmerge. If Move Mailbox can't get the data, Exmerge won't either. The size of the databases likely have nothing to do with your failure. I have to include risk mitigation in my plan to migrate, I'm going to use exmerge to take backups of mailboxes before migrating so that I have the mail items in a raw form and I can easily recreate the mailbox, just in case there are any serious problems with the migrated mailbox at a system level. Any tips for damage limitation when migrating mailboxes where you know corruption exists would be muchly appreciated, it's a rare situation and an isinteg would be ideal though it seems will have to settle for second best.
