You can probably do everything you need to do using Exchange 2003 System Manager if you don't have a lot of root folders. You can configure your replica setting there, i.e., add the Exchange 2003 server as a replica to the root folder, then right-click and select All Tasks > Propagate Settings, then choose to propagate replicas and it'll set it on all subfolders. Wait a while for replication to complete and then repeat the process to remove the Exchange 5.5 server as a replica.
If you don't have a lot of root folders, then you needn't futz with PFDAVAdmin (though it is a cool tool) or PFMigrate.
