Have you tried Start-ManagedFolderAssistant? How do the resources look on the 
server (disk, cpu, mem)? 
The Managed Folder Assistant could be throttled due to the lack of available 
resources on the system itself, which is what I would expect to be happening..

Exchange 2010 SP3 RU 7 setup with hybrid o365
 
I have about 80 users with primary mailbox on prem and online archive on o365
 
When it was about 10 users I know the MFA worked and moved all emails older 
than 2 years to the archive
 
Now that I have more, the MFA doesn’t seem to be moving all messages. I Noticed 
because after a few weeks, my report of large mailboxes didn’t change. So I
 checked a few users and saw they still have very old emails in their inboxes. 
I confirmed they have the policy assigned, and that they didn’t use a personal 
tag to keep the messages longer.
 
So I enabled logging for MFA, but nothing is showing up in the log folder. I’ve 
waited the 24 hours when its suppose to run itself and I’ve tried forcing it
 for a single mailbox. But nothing.
 
Can you take a look at my settings and see if you notice anything. This is from 
the mailbox server not the CAS
