Sure you can. Do it in two separate jobs, one backing up Exchange (no, don't stop Exchange) and then one backing up everything else if there's anything else you have to have. Do this locally or do it remotely, per Ed. Look up the commands and do it from a batch file - I can send you a sample if you can't find them in Technet...note, this may just magically solve your IMS problem as well.
