The Exchange Agent backs up the "Information Store". You should be backing that up. It's a separate object. And you should be excluding the C:\Exchsrvr\*data (note wildcard) directories from your file backup. If you're running Exchange 200x, you should also exclude the mailroot directory and the M: drive from the file-based backup.

You either use NTBackup, or use a 3rd party backup utility with an Exchange Agent.
