The automatic reply is not an Exchange server configuration; that can be done using templates from Outlook (or a 3rd party app. like MailSweeper, but that's overkill if this is all you want). I also seem to recall using a public folder with the folder assistant the last time I did this.
As for your second query, I can't recall as to whether SP4 disables auto-replies to the Internet, but it should be relatively easy to turn them back on within the IMS config.
