For Exchange 2010 support you don't use the Exchange management tools in the way that you did with Exchange 2003, you use the MAPI CDO download. That works fine with a mixed environment. The Exchange 2007/2010 tools do not provide the MAPI interface that the Exchange 2003 tools provided, and was their reason for installation. Furthermore, for Exchange 2010 support you need to be using BES 5.01, which will install on Windows 2008 and use the MAPI CDO. Although I did get BES 4.1 to work with Exchange 2010 earlier in the year.
Therefore what I would do, is build a new BES Server, install BES 5.01 on it, with the CDO MAPI interface. Then use the transporter suite to move the users across to the new BES. At that point, do your migration to Exchange 2010, the only thing you will have to change is the MAPI profile when the BESADMIN account is moved.
