This may or may not help. I had the same problem when I was using 1.2.5. My server is a slow 166, whenever my inbox has more then a few hundred messages I get the same message. The problem went away after I upgrade to 1.2.6, now I can access mail box with more than 15000 messages.
Could have been the slow server or some bug in 1.2.5, I think the problem is apache wait too long for imap to return message listing. Try putting a clean copy of 1.2.6 alone with your existing version to test it out first. Move plug-ins over after everything is working.
