I believe the default config for tinyMCE is set to enforce a specific HTML element subset.  You can change this by changing the tinyMCE config... probably something like XHTML compliance or some such.  More information is available on the tinyMCE site itself.

(on a side note we've updated to tinyMCE 2.01 as part of the upcoming FarCry 3.0.1 release)

When I get a chance I might publish a variety of different tinyMCE configs for people to get a feel for how it works -- its very configurable.  Next I'd like to look at creating a specific FarCry "theme" for tiny too.
