Hmm.. never had this problem.. And I'm not sure I'm understanding what  
you are trying to do..  BUT if you are adding properties and have a  
edit.cfm in your webskin/Clients folder maybe this is your "problem"?  
(Wild guess)
If you give us some code to look at, the function/property/whatever  
that not is reflected after a updateapp=1 - I think we could solve  
your problem faster:)

And again, as Blair asked(I don't think you answered his question).  
Have you check that trusted cache in Coldfusion Server is turned off?
