Hi Tunc,

Yes, you can have multiple versions of FarCry core on the same server by 
using webserver mappings for webtop and farcry.

Folder structure example
V61
V61/core
V61/core/webtop
V61/plugins
V61/projects 
V61/projects/project1
V61/projects/project2 
 
V62
V62/core
V62/core/webtop
V62/plugins
V62/projects 
V62/projects/project5
V62/projects/project6 

Set your webserver mappings for projects 1&2 to point to farcry=V61 and 
webtop=V61/core/webtop 
Set your webserver mappings for projects 5&6 to point to farcry=V62 and 
webtop=V62/core/webtop
