Ok thanks Phil. I guess this will remain a little problematic for doing custom upgrades in FarCry 6.x - generally we don't recommend overriding anything that the webtop requires as we need to be able to control versions and compatibility between libraries.
FarCry 7 should make this a bit easier to deal with by upgrading versions of the bundled libraries for starters, but we've also introduced core/webtop specific registrations for libraries so that they can be changed independently of the front-end. Plus converting a bunch of the webtop to webskins will make things easier to override in your project as well.
