Cloning the core repo from GitHub is safe. Our process of mirroring SVN repo of core to GitHub has been operating without problems and we will continue it until the GitHub remote is anointed as the primary repository.
You can rest assured that none of the history in the GitHub repo will be modified: any such change at this point would be too disruptive, especially for Daemon. One point about the "tags" for core is that the milestones on GitHub are actually git branches, not tags. These milestone branches will be converted to true git tags towards the end of the migration to GitHub. When this happens we'll post here with instructions on how to update your local clones.
