Although it's not how I run my workstation -- you can in fact have a single domain and run multiple apps out of sub directories.
You can run the apps but.....
Don't you need to have separate entries in the stApps structure so that the Admin tool can look at the domain you are using and correctly locate the root of the application?
You're right -- you still need to make the necessary changes to stApps for FarCry administration to work.
