Reboot or Restart the X-server logout may not restart X.

How do you know that $HOME/.Xresources is not being looked at?
Can you set something obvious that does not wack your desktop
perhaps-- xterm background Fuchsia

Check permissions:
        ls -ld $HOME
        ls -l  $HOME/.Xresources
