As far as I can tell, choosing a different time signature for display replaces note spacing with something that looks like time signature spacing, although the mesure lengths stay the same. This seems to be an ancient bug.

I don't think manual note adjustments are affected. You should be able to get your spacing back if you apply music spacing to the section again, making sure that "Manual Positioning" is set to "Ignore".
