It is only when the interval of a second or a unison occurs that note alignment is an issue.
Usually then, you align the stem-up note on the rhythmic location and put the stem down note to the right, aligning the stems.

About your question,
In a piano staff, I have on left hand one voice and on right hand 2 crossing voices in intervals of of a third or wider. I don't know if I must align on the beats the left (crossing) note or the right (normal) note ?
