It's quite likely that you are using a legato style of playing on the keyboard. For Hyperscribe entry you need to play in a slightly detached manner. In technical terms, when you play a key a MIDI message is sent identifying which key it is and its velocity (equates to loudness, an ON message). The note on until the key is released and a zero velocity is sent. If you play in a legato manner, you are likely releasing the first key after pressing the second key, so both notes will appear in the score.

If you are playing in a detached manner and every note entry results in a third showing on the screen, there is something wrong either with the Finale application or your MIDI keyboard.
