It is normal for Finale to run more slowly with a large score. I just haven't noticed it as much recently with my newer, faster computer. Maybe 2004 is more of a resource hog than previous versions (I'm on 2003), but for sure if you program staff sets (hiding staves you aren't working on, in the View menu) then everything speeds up. I also turn off Automatic Music Spacing (Editi menu) when the score gets big.
