Using Finale 2005r2 on Windows XP
That's an indication of a forced page break. It is put in with the Page Layout tool.
To remove it, select the Page Layout Tool, click on the system that has the yellow box, and from the Page Layout menu select "Delete Page Break". Ideally, do this BEFORE extracting parts, so that all the parts inherit it. Otherwise you would have to remove it from each extracted part.
The way it is probably messing up part extraction is forcing that system to a new page? Then it is working as it is designed to do.
