I was wondering why, by default, Finale favors to flat while F# is
always sharp, not Gb. Why is it this way?

I do not use key signature. The music I write has too many different
key of the moment.

Last night, I was working on a piece starts with B Major, while the
bridge is Eb minor (not D# minor), and got frustrated. Not only the
need of [9] flip all the time, but more than that, MIDI chord entry
frustrated me since I had to go back to manual edit to change them all
one by one. Everything was fine on the bridge since it's a flat key.

I know I am missing some features in Finale to make my workflow easier,
but I even don't know what to look for in the manual. Any advice would
be appreciated.

Options/Enharmonic Spellings allows you to define how Finale will -- you can select to use "default spellings" (whatever that means) or Favor Sharps, Favor Flats, Use Spelling Tables, and then two options for editing Major/Minor Spelling Tables or Modal/Chromatic Spelling Tables.

if you don't use key signatures, then Finale thinks you're in the key of C, and is most likely using the Major/Minor Spelling Table, which shows scale degree 4 being interpreted as sharp, which would account for the F# that you are questioning.

Play around with editing those and see what happens.
