Before you blame Coda, try looking at your settings. If you check the staff attributes for the middle staff, I'll bet you've got "Endings and Text Repeats" unchecked under "Items to Display".
If you want the coda sign to appear in the part but not in the score, then assign it to an appropriate staff list when you place it in the score.
