If you want to leave the main score alone and have the part come out
right, I assume you want to change the transposition definition. I'm
not familiar with part extraction, but I assume there's somewhere
where you specify what the transposition interval is. For this
piece, change it from major 2nd to diminish 3rd. That should make E
major appear as Gb major.
