Yeah, this happens to me all the time in 2008, and I don't know why.
Page Layout menu, select Resize Staff System (System Reduction). Make
sure the resultant scaling is what you want (Finale seems to remember
the settings from the last time you did this, I like for parts around
85%) and choose System 1 To End Of Piece and hit OK.

Sometimes I have to do this separately for every part except the one
I have done already. What I did was to create a Piano/Vocal part from
three, four or five of the staves, format it and print it separately,
then I got to work on the orchestration. Some of the systems were
different sizes to accommodate different numbers of vocal staves and
densities of notes. When it came time to print up the parts, almost
ALL of the parts had differently-sized systems for some of after the
first few, so I had to go through the rigmarole I just described, but
for 13 different parts in 30 or so pieces. I didn't dare change the
system sizing for ALL parts, as I would lose the intricate work I had
done on the piano/vocal part. Big pain. I suspect it had something to
do with the last setting I had used for the piano/vocal part.
Also, the group name Piano/Vocal caused a wacky error message because
it created a filename with an illegal character in it (the slash). I
had to go through and change all the slashes to something else, as
there didn't appear to be a way around it. There was no way to get
"Piano/Vocal" as a part name unless I entered it manually in the text
box on ALL the piano/vocal parts.
