There may be extraneous beat charts that are screwing things up. I
think TG Tools has something to take care of this, or try selecting
all, hitting 5 in Selection Tool to make it BEAT spaced instead of
note spaced, then hit 4 again. Sometimes this works.

Thanks, Raimund, but, strangely enough, this has no effect on the
spacing of these sections. I posted a couple of screen-shots here
with the beat chart showing the irregular spacing:

There aren't any hidden notes anywhere.
And it's not just a couple of measures, but whole sections of the
piece.
Any ideas?
