This is one of the reasons I always work on a copy of a file, especially an old file, and not on the original. Then, when confronted with this situation (or others of a similar class), by looking at the original file, I have a better chance of seeing the unexplained behavior in its native environment, and have a better chance of understanding why the behavior was there in the first place.
