Under the MIDI/Audio menu, select Quantization Settings and then click the More Settings button -- in the More Quantization Settings dialog is an option "Allow Dotted Rest in Compound Meters." Be sure that radio button is selected and then click OK.
That has usually fixed that problem for me. I can't find any other setting in the Document Options that addresses that issue. David H.
